In defence during routine medical check up, they do not go for the knee examination. But you can consult the physician on this issue and find a solution.
It seems to be meniscal tear of your knee which is causing you this issue. It is to confirm the meniscal tear that doctor has asked for MRI and Xrays. Here you can foolow both allopathic and ayurvedic treatment.
It shall be noted that onl based on the extend of meniscal tear can treatment be opted out. You have to basically follow RICE which is Rest, Ice packs, Compression and elevation.

With the information provided, an injury has occured in the knee while doing long jump. The knee joint has complex structures around like meniscus, ligaments, tendons and the bones or muscles would also have been affected. A tear in the tendon or ligament will take time to heal. As the pain has not responded, it is necessary to do the investigations as it gives a better understanding of the problem which helps to decide the treatmnent.
Medicines like MahaRasnadi Kadha, Divya MahaYograj guggulu, Dhanvantaram thailam are effective. If you have not tried Ayurvedic medicines, you can try this for two weeks. Based on the response you can do the investigations advised by your doctor. Panchakarma treatments like oil massages, pizhichal, fomentation helps to reduce the pain which you can try later to strengthen the knee. Take enough rest and avoid straining the knee.

I have been facing knee problem to the right leg and sometimes it pains
to the left side below knee. Doctor had given me medicine for 2 months
but it did not work. He recommended me to go for "MRI" but yet I haven't
gone through it because of financial problem. It happened to me when
I was practicing for long jump. When I go through medical checkup
in defence field then, *Do they check this kind of problem as well ?
*Please answer this question I am concerned about medical checkup.

Due to inadequate synovial fluid in joints, there may be wear and tear in joints due to friction in between joints and there may be symptoms of osteoarthritis. Osteoarthritis is a joint disorder that affects joints and mainly knee joints due to pressure effects and due to gravitational forces.
Depending up on age factors that may affect your system and lead to arthritis and you can consume ayurvedic medicines, herbal medicines, and follow combined therapies that include external and internal therapies and examples are yoga and naturopathy, and other Indian system of medicines.

ACL ligament injury in the knee is a very common problem. Could you please mention your symptoms? Do you have any associated injuries in knee along with the ligament? In case of some fevers knee and joints pain comes as a side effect after fever is over. I meat an road accident and knee was fractured, I gone through surgery 08 week back.
